better to modify the Shell command pyton script in /usr/local/lib/python3.xx/dist-packages/homeassistant/components/shell_command/init.py

Will this patch survive an upgrade ?

nop! you have to modify same file after upgrade as home assistant repolace all components prior to upgrade

Just in case anyone else lands here via search and is as frustrated by the options as I was - I simply made a copy of the implementation and bumped the timeout to 10 minutes. You can get it via hacs and just replace shell_command with long_shell_command GitHub - Hofferic/HomeAssistantLongRunningShellCommand: Copy of Home Assistant shell command, but with more lenient timeout
