Any experience on such configuration all working togheter

1. HA Yellow CM4
2. Matter/Thread (native hw inside yellow) - aka M/T
3. ZigBee (SONOFF Zigbee Dongle-P, USB 3.0 Plus Zigbee Bridge) - aka ZBS
4. Zigbee2MQTT - aka Z2M
5. Nanoleaf Matter Essentials 6 Bulbs LED E27 (Bulb+Mesh Network) - aka NLB
6. Nuki Smart Lock 4th Gen M/T ONLY (No wifi, NO BLE Bridge)
7. VALLHORN Ikea sensor - aka VIK
   GOAL: VIK would trigger presence and switch on NLB

The simple answer is “Err, yes”.

(2.) Matter works fine, I’d suggest using the internal SilLabs radio for (3.) Zigbee (ZHA / Z2M) and (several) off the shelf hub devices that act as Thread Border Routers to connect to Thread (which supports multiple hubs, unlike Zigbee).
