I haven’t used SSH on my pi in a while and now when I try to log in I am not able to as the user pi. I was able to login as root but I can’t type much for commands. I am not sure if I had recently changed something or what could be causing this.
Any thoughts on how to be able to SSH into hass.io
just log in as root and change the password?

This will NOT work. The homeassistant APP login does not have access to BASH and cant issue the commands in the doc you reference…
This user wants access to BASH from the homeassistant login ---- HA limits the commands…
