Some time ago I installed auto_backup but found Home Assistant Google Drive Backup was a better option and now use that. However, I can’t completely remove auto_backup. When I restart HA I get the notification:

In the integrations page, it shows as Not loaded but there is no option to delete it completely. Can anyone advise how to remove it completely from my set up? I’ve googled around but nothing seems to provide a general explanation.
I’m guessing you removed the integration files from the custom_components directory.
You need to remove the configuration for it before you do that.
So add the integration files back under custom_components
Restart Home Assistant (need to do that with command line ha core restart if supervised/OS)
When Home Assistant has started, hard reload the integration page and the delete option should be back.
Do another restart (Can be done from the UI), if the integration does not show there anymore after this restart you can remove the integration files again.
