Tried searching on this but must not have found proper search terms. When the HAOS updates, I lose my favorite program Midnight Commander and anything else I installed.
Is there anyway to have it and my other programs install automatically after an update?

I'm going to suggest that instead of HAOS install, you may want to use a container install of HA. Then you have OS control and run stuff like this or run this in a separate docker.
Are you actually installing MC inside the HA container, i.e. through SSH'ing to 22222?
If all you want is MC to browse the config folder, you can likely create an addon that would dervice from the official Terminal&SSH one.
Now, I would actually suggest embracing 21st century and install the vscode addon, tbh
